Initially, Retana was Rizal's "onetime adversary", serving as what some described as a "press agent of the friars in Spain". During the late 1880s and early 1890s, Retana contributed articles to anti-Filipino newspapers in Madrid, often criticizing Filipino intellectuals and their reform movement.

The conflict between Retana and Rizal came to a head in 1890 when Retana published an article in <b class="lt-bold">La Época</b>, a widely circulated Madrid newspaper. In this article, Retana falsely claimed that Rizal's family and friends had been evicted from their lands in Calamba because they had failed to pay their annual rents to the Dominican friars. This was a particularly painful accusation given that the Rizal family was indeed suffering persecution at the time.

Rizal, deeply insulted by these false accusations, <b class="lt-bold">challenged Retana to a duel</b>. The challenge was serious - only Retana's blood or a public apology could vindicate Rizal's family honor. Faced with this prospect, Retana chose the wiser course and published both a retraction and a formal apology in the Spanish newspapers. This incident marked the beginning of a remarkable transformation in their relationship.

After the Spanish-American War of 1898 and the execution of Rizal in 1896, Retana underwent what scholars have described as an "abrupt sea change" in his portrayal of the Philippines and the Filipino people. No longer the harsh critic of the colonial period, he began making efforts to reconcile with the Spanish-speaking intelligentsia of Manila and to reassess the Philippine independence movement.

This transformation culminated in Retana's masterwork: <a href="https://en.wikipedia.org/wiki/Vida_y_Escritos_del_Dr._Jos%C3%A9_Rizal" class="news-link-ext" target="_blank" rel="noreferrer">Vida y Escritos del Dr. José Rizal</a> (Life and Writings of Dr. José Rizal), published in 1907. This 512-page biography was the first comprehensive biographical account of Rizal's life written by a non-Filipino. The book contained not only a detailed account of Rizal's life but also a complete catalog of his writings, including poems, essays, translations, and papers written in Spanish, Tagalog, German, French, and English.

Even Miguel de Unamuno praised Retana's work, noting in correspondence that the articles "show how we lost the Philippines" - a remarkable admission of Spanish colonial failures.

Between 1907 and 1909, Retana published a series of memoirs titled <b class="lt-bold">"Recuerdos de Filipinas"</b> (Memories of the Philippines) in the pages of <a href="https://en.wikipedia.org/wiki/El_Renacimiento" class="news-link-ext" target="_blank" rel="noreferrer">El Renacimiento</a>, a Filipino newspaper published from 1901 to 1910. In these reminiscences, he looked back nostalgically on his early stay in the Philippines from 1884 to 1886, presenting a remarkably different perspective from his earlier harsh criticisms.

These memoirs served multiple purposes. They allowed Retana to restore his previously damaged public image by presenting a "kindly, nostalgic, and slightly naive view of his own youthful experiences in the Philippines". More importantly, they represented his genuine attempt to reconcile with Filipino intellectuals and acknowledge the legitimacy of Philippine aspirations for reform and independence.
